Koikatsu party - one of the most profitable hentai games on Steam. But even from such game, all school gameplay was removed. Steam version is just a girl constructor and you need a patch to play the game normally. Why did they cut out a huge part of the game? Obviously, it was to remove the school setting and any school activity from the game, no other reason.
I think it is a message to all game developers. Sex in school is a taboo.
You're required to submit a version with all content available to see. Could be something as simple as the default characters, the classrooms they were in, or it could simply have been a preemptive move.
It also depends when it was released. Could have been before Steam allowed porn games, which was not that long ago

And if it was the school, well, like I said, they probably could have adjusted the story text which refers to it as a highschool. I'm also sure that different employees will probably judge products differently. But it's definitely not impossible to have something with a school setting if you just jump through their hoops.

What happens if any game is banned, but many have bought them before the ban?

They continue being able to download it from steam, or they get a refund
Steam is very consumer focussed as far as that goes. And makes sure the consumer doesn't get screwed over
