Hmm. I'm not sure what you guys had downloaded before then, because the initial release version of the game was v1.01. If you downloaded v1.00... well, I've no idea how you got it.
As to people who are having issues with RPGMaker Trans: I am trying to track things down, but without knowing more info on your PCs it is very tricky. That's why I'd encourage people to go report an issue on the bug tracker so that I can thrash out what's going on. This being said, I'm fairly confident that at least some of the people who have had issues do have virus's on their computers; for example someone said that they could not kill an RPGMaker Trans process on their computer - the only way I could think this could ever happen is either via a virus or some highly obscure Windows group policies.
To anyone asking for prepatched games: No. I am not associating my translation patch with piracy in any form - while this would be my position on general principles anyway, it is the least I can do given Searothonc's approval of my work. Also, when an update is released, the RPGMaker Trans patch will show it's advantages (in that it will still work). Finally, while I appreciate that people may find the RPGMaker Trans patching inconvenient, one of the things that I want out of releasing this patch is to get some good testing on RPGMaker Trans and that means getting a bunch of people to use it.
My only real regret on insisting on this format is that I had originally hoped to get the a new major version of RPGMaker Trans out, which should be much more robust. Unfortunately (or at least, from this point of view. Not in general), the game was released much earlier than I thought it would be.
Finally, the VPM Companion thing - it turned out that it needed a lot more testing, really. The problem is that whenever I've inserted a hook into the game, it's ended up having side effects, normally destabilising the game. I honestly have no idea why; the hook should be side effect-free. So for now, VPM Companion is not available, until I find a way of inserting a dialogue hook without breaking the game. (Incidentally, does anyone have good knowledge of Ruby monkey patching? If so and you want to help, please PM me. I have a few questions on it!)
So there's a UI issue here - the progress bar isn't always going to 100%, even when it's finished patching. I'll make a note of this on the patch page, and add it to the list of bugs (this one is especially annoying, as I thought it had been fixed a long time ago...). But as a note here: If the patcher says "Finished" below the progress bar, it's finished patching. I'd have to check with others, but I suspect that for everyone who has had a progress bar stuck at 99%, the patcher has actually finished and the game should work. (crosses fingers). Note: Progress bar stuck at 98% still means 'wait more'

I've had it hang at 98% for maybe 3 to 5 minutes, then bump up to 100% and finish with the trial version. With the full version, using V4.22 and the V5 patch (I think, the one prior to experimental), it went up to 99% and stayed there. Waited over 10 minutes, wouldn't hit 100%, however it also told me it finished. So far the game has worked properly though, no errors or crashes. And, to be clear, I'm not running on low end hardware. i7 processor, 16GB RAM, 7200RPM Enterprise class HDD.
