She's just outside the capital city inn in chapter 3. She walks around a bit so don't assume she's not there without giving it a good look.

If you reset her level and skills using that crystal, then your problem is just that Yuna's lust is too low (at 0 most likely), so she's successfully defending herself against rape attempts. The porn shop in the 3rd city/Midgard sells a love potion (and its antidote, for the record) that'll make it easier for Yuna to give in. Once her lust is up from that, she'll have sex in battle same as Tifa and Lightning.
