How to upgrade your house: Check the diary inside. It's the second option if I remember correctly. They cost a lot of money though!
How to remove a house: You can't do it directly, you have to wait for a bit and then talk to the villager, he/she will mention going away. If you select the first option they will go away, clearing the spot, if you select the second option, you can try to convince them to remain for a while (they will ask to go away again, eventually).
You can get this event every 40 day or so, but if they don't like the village the time can be shortened (check the white flower around the city hall: If it's blooming, someone wants to go away).
Game plus: Yes, there is some kind of game plus, but you don't have to actually clear the game to get it. I think that you just have to marry and build the harbor, then you can select some advantages when you start a new game (like max coocking skill, already upgraded house, etc).
