Right now, you don't need to. The dlsite version of UHS has been updated to include UHJ bundled in a subdirectory.
That subdirectory also contains another HTML manual with a new code, for future updates.

For the people that beat the game, I'm in the stage select for Unholy Sanctuary

And I see sections that you can't seem to jump to. They are all labeled B.

Are these just unused sections of the game that's locked away? Or am I missing something?

Do I have to do a 2nd playthrough for them or something?

Yeah, you need to go up after fighting the Dominatrix in the catacombs (right before the sewers). That will lead you to the clock tower (fall down for a spider scene) before eventually fighting the true final boss.

Afterwards you get a new option on the start screen that pretty much makes you unkillable. You can dodge mid-air and your whip hits for about 10 to 15 times its original damage.

Yes, in the dominatrix area, instead of going left to the boss when you reach the bottom area, go right to a previously closed area. Fight your way to the end to save the blond girl. Then go and kill the dominatrix. From there, you'll be able to go to the upper corridor, taking a new path (refight some boss, plus some extra - harder -boss) and finish the game.

I think (this is from autotranslate, so it could be completely off):

They made this to riff on the concept of UHS while mixing up the mechanics a bit,
and the current version is 1.0 in that it's reasonably finished now,
so this is likely the final version of what you'll get as UHS addon.

However, as you can tell from the doors that can't be opened yet,
they still plan on adding more content. When that is finished,
then UHJ will be released and sold as a separate standalone game.

So I am having problems in unholy jail.. I got to the second area, got the metal pole and what looks like the blood soaked rag... and now I don't know where to proceed...

You could just have fun with the tentacles and let it incap her, then you will wake up near to boss room at left and proceed

I believe that's the note saying you can find the next key under the bed where you started the game.

Looks like the creator is still working on UHJ.
I saw some art and game sprites uploaded on his twitter a few hours ago.
No updates on the game itself from what i can tell but i think it's worth pointing out.
