The "Red Church" is the one in the Capital, but you need to pass through the sewer first, in order to gain the access directly from the Capital to the Church.

In fact, the pervious game "Kanade Escape" is already about the Red Church - named Crimson Church in the game although.
Both are named "赤の教会" in Japanese, so I guess that's just translation problem.
