(Sorry for the double post but I thought it would be more useful to create a new post, so that anyone else with my problem would hopefully see this through a notification, as I've solved my issue)
GOD DAMMIT I figured it out.
I've been stuck on this game for almost TWO MONTHS not knowing how to get into the underground lab.
South of the well that you use to enter the lab, there is a black-haired girl wearing a red scarf (looks a bit like Mikasa from attack on titan).
She's south of the well, on the other side of the piece of the school building, standing above the fence.
Talk to her and you'll be granted access to the underground facility.
I've played through the game according to Welkin's guide, but now I can't seem get into the 2nd Demon Castle (第二の魔王城). Well, at least I made it most of the way to the end of the game.
