In general, nothing should be permanently missable as long as you don't go down the Genocide route.
The only exception may be a certain event related to Chapter 3-3.

I have all of the girls from Barghest to Camazotz with the last room I believe to be the fox herself, but I'm not sure. What I am sure of is that I have all of them at 100 and I have all of their chests opened up, also I have 80% of the Encyclopedia chests open too, not to mention having the MTTK Special gun and as for SP abilities, I have quite a lot of them. So far, I've muscled my way to beast form and through Magic, I barely got to the beast as well. I do have one more idea to try, but other than that I would very much appreciate some advice on how to handle this.Daiji boss?

I had trouble with that too. Had to respec for that fight, but you'll need all the help you can get for it man. Don't worry about getting help on your first run through from the maid lady and make sure you have everyone in myroom at 100 b4 fighting her. Then go into the room on the left and open those treasure chests to get stuff, and spec your character properly.
If I remember correctly, I forgoed the hyper healing fire spell for that one. I went the lightning one, with max sylph storm and cool calm. The lightning one lets you escape all magical attacks and sylph lets you escape all physical attacks. If you have the lightning one up for her third form I believe it makes it easier. You sadly need cool calm for her puppet attack first form I found. Welp, your advice seems sound, but I STILL can't avoid that god damn magic charge ability! It's like an instakill no matter what I have up and I'm sick of it! That's why Sylph Storm and Greandes are essential for this fight.my only problem with Dijin was the stupid roar stun into insta-dead hug also no knowing the slime form its almost inmune to phyisical damage.

What about Railgun battle?Welp, I beat Daiji and I feel completely satisfied, but there's a new problem: even though I beat her legitimately, the doors leading back to the train are still gone! Idk what's happening, but after I beat her and went through the scene, the doors are gone and the only ones available are the ones that lead the safe room and of course the door leading to Mr. Cushion's office is gone as well, so I'm baffled about what is happening! I'll look into the map and see what went wrong. In the meantime, I would love an explanation of what went wrong.
*After some time* Ok, the map is supposed to have a door to go back, but it doesn't show up unless variable 0106 is at 156 or higher. I'm gonna put in a little thing to have me check what my game says it's at.
*After editing* Ok, the value is 155, which means I'm missing a single point of progress. I'll look through a few things and see where the point failed to add.
*After some searching* Alright, I know the bit where the purple fox tells us not to go into the control room is where it sets the variable to 155, but I don't see anything that sets the value to 156, so I'll do a quick fix and get this game back and going. As far as I know, the variable was supposed to be set to 156, but someone messed up and forgot to put it in.

Edit: Taking the Railgun sets the variable 106 to 156, that is what you had missed.
